Is there a way to attach knobs in a way that will allow them to turn without eating up too much space in the gun body? I just thought it would be a cool little extra something.

One of the easier ways could be to attach some collars/spacers/grommets that provide a bit of space between the knob and the surface of the Gun Box, and allow them to turn either way without much friction (something akin to this is what a lot of people use for the adjustment knob with the numbers on the top of the Proton Gun).

This method would only take up as much space as the thickness of the head of the screw/bolt you're using, and would generally be within the length of the screw/bolt.

Alternately you could always use a potentiometer, which is commonly employed in the Gear Box knob.
